Hell had TWO: the island of Bardos, where he found the Mykene Humongous Mecha, and the (properly named) island of Hell, an islet near from Japan where he moved to in the second half of the series.
In Black Cat, Creed, being a Classic Villain, has one of these. JoJo's Bizarre Adventure: Dio Brando has a preference for mansions. As such, all varieties of lair are extremely likely to be destroyed in spectacular fashion towards the end of the story. The more elaborate the digs, and the more time spent dwelling on them, the more likely that the heroes will end up paying them a visit and exposing some important architectural flaws. 
A self destruct button just in case anyone breaches the lair, possibly rigged as a deadman switch keyed to the supervillain.A healthy dose of Sigil Spam, for the more megalomaniacal supervillains.A Mad Scientist Laboratory for the Mad Scientist minions (Or the villain, if a Mad Scientist themselves).
Whatever transmission equipment is required to broadcast directly to the UN or to take over every TV set in the world. A Shark Pool, and at least one other suitable deathtrap such as a Lava Pit. A creepy design that resembles a skull, because skulls are evil!.
